The best evidence for the three-domain system comes from comparative analysis of ribosomal RNA (rRNA) sequences. Studies have shown that the 16S rRNA sequences of Archaea and Bacteria differ significantly, and that Eukarya share a closer rRNA sequence similarity with Archaea than with Bacteria. This molecular evidence supports the classification of life into three distinct domains: Archaea, Bacteria, and Eukarya, as proposed by Carl Woese in 1990.
